I'd like to buy the Kontrol S88 but it comes with a bundle of instrument and effects. I don't need that, I have the 360 subscription. How can I buy it without all that extra stuff?
The hardware/software is a package. Trying to do pricing based on what a customer already owns would be a nightmare. Also, if you could buy the hardware without software because you have a subscription that would mean that if you cancelled the subscription you'd have a nice shiny keyboard that you couldn't use.
Because NI just sells it that way only. You don‘t have to like it, but it is the way it is. Your subscription still enables you to use much more. And as @mykejb already said: Otherwise your keyboard would get pretty much useless if you cancel your subscription. This way you keep a basic setup in that case.
You cannot buy the bare hardware.
Why not? I already gave every instrument and effect. I only need the drivers. Why do I have to buy something I already have when I only need the midi controller?

I am not sure what bundle that you are referring to, I mean if you are referring to Komplete Select of if you are referring to one of the other bundles. But if you are referring to anything other than Komplete Select then as far as I know then that is purely optional.
Also then another dimension of the Komplete Select that comes with the S-Series MK3 is that it can both serve as base for future bundle upgrade purchase and also should you ever decide to sell the keyboard then whoever would buy would also get a free copy of same software when registering the hardware while you will also keep your copy.
