Will I get a lot of trouble connecting a AES/EBU output to the spdif input of my komplete audio 6 mk2?

no you will not get in trouble, it may work or simply not. Depends on the device with the AES/EBU output and if you can set it to AES/SPDIF (consumer Format), as far as I know.
It's for my Yamaha spx2000, always worked with analog but I'm expanding my gear so the digital i/o can come in handy.
I could find nothing about that function in the manual so my guess is it will not work with that unit directly.
