Probably because you do not use the Sync buttons on both decks.

In preferences are you using Tempo Sync or Beat sync?
Make sure you are properly analyzing your tracks. Post a screenshot so we can see if the tracks are analyzing correctly.
Ok, this is now solved, in preferences I had the tempo sync box selected instead of the beat sync box, with this correction, when jumping from a loop to a hot cue it does not desynchronize. Thank you all very much.
