My problem is these channels gain at center knob in software are 1.1 more.

NI doesn't offer any other way to re-calibrate knobs and faders of the S3. If there is still warranty on your purchase, you should send it in for repair or replacement.
Before you do that, contact tech-support. They may have a special version of Traktor that, while not usable for play, has the capability to re-calibrate the controls. They did a version like that for the S4Mk3, but it had only timed use like a beta version.

maybe you have auto gain on, and it of course can only move the pot on the screen and not the physical knob.
No autagain, no headroom. Same problem, if y connect in midi mode and map knobs, center is rigth. Lastest firmware.
So if you move the physical knob it should line up, then you close traktor, open it again and it does not line up anymore? What S3 model is it, maybe you can calibrate it.

To solve the calibration problem, you can remap the gain knobs to the channel gain like this:
Preferences--Controller Manager--Device Dropdown (Traktor Kontrol S3)
Add In...--Mixer--Gain Adjust
In the end, all 4 assignments have to look like this:
If you are having trouble, you can also Add... this mapping:
Just make sure that you remove the (empty) old mapping.
Better but not rigth
Try 'Interaction Mode = Relative' and '100%', then turn the knobs completely from left to right and back again to initialize them.
