Anyone know why there would be 2 Native Instrument VST folders in my DAW (Studio One:

The are labelled:

Native Instruments - Contains Kontakt, Massive & Massive X

Native Instruments GmbH - Contains Battery, FM8, Reaktor etc

Is there a way to get them all in a single folder?

It has to do with how the vendor name used in the plugin. Not sure if the S1 plugin manager allows you to alter how plugins are listed when viewing by Vendor...dont have Studio One to test.

I think those come from the "manufacturer" metadata within the VST instrument itself.

The reason it's like this, is because Native Instruments, and/or their subcontractors, made it like this.

You can't change those, unless you use a hex editor on the binary of the VST, and if you do, who knows what anti-virus, anti-copying, anti-hacker triplines you'll fall on? Maybe none? Maybe many?
