When using cruise mode stem tracks are loaded as normal tracks instead. Inly when dragging a stem track from the library or loading directly from a controller are stem tracks loaded correctly
Is there a reason you would want the stem version to load? If I recall, if you move any controls (e.g. volume, EQ) Traktor will drop out of cruise mode.
@TurnedTables yes there is a reason why I'd want it to load stems. I use my D2s and some times like to listen to tracks/albums without drums (or vocals). I swear it was working for me at one point in the past and today I tried it and it stopped working. Essentially I setup a playlist, adjust my stem faders on my D2's, and let it flow (modifying the stem volumes along the way. It worked for me for just a couple of months ago and I'm just not sure what happened since I've updated Traktor 4. And to your question the Cruise Mode only turns off if you touch the main channel faders, not the stem faders. I've changed/modified eq and even FXs and cruise control continues as expected.
