I just got a JHS color box and wanted to route my drum pad through it using the headphone out as 3 and 4, my question is can route the through the mic in and not use 1 and 2 I have turntables on the right and left in on the unit?

headphone out will work but not the mic input for line level signals. It´s made for much smaller signals. maybe you can use a simple line mixer so you can use the TT and the pedal at the same input but of course you then can´t use them at the same time. Or you buy a audio interface that is supported by m+ and that has 4 line inputs at least.
