I use TRAKTOR pro3 and AUTOGAIN. The right gain is always set to -2.5 DB in blue mode. That is, the program thinks that 0 DB on the controller corresponds to -2.5 DB in the program.
On the left, everything is as it should be.
You can add extra mapping assignments to your S2 controls that override the original function. In this particular case, override the gain knobs with the mapping assingments for gain. This calibrates the knobs. Incidentally, it also adds a very small +/- zone in the centre position.

Here is the mapping file, which you can add by pressing 'Add…' at the top below the Device dropdown menu. If you do that, make sure you have no duplicates. Select the old S2MK3 mapping file from the dropdown and the delete it by pressing 'Edit…' and selecting 'Delete'.

What controller are you using?
It may be a straightforward task of remapping your gain knobs, which have shown to be variably inaccurate with the Kontrol S2/3/4MK3 series and can't be recalibrated the usual way.
With generic MIDI controllers, there may be a problem with the MIDI assignments that we can fix.
With a blue dot it means it's set to user gain, isn't it, not autogain? The user gain setting is just an offset from the autogain value.
