Hi! I will be getting an S49 Mk2 and want to clarify if it will work in a standalone setup with my Maschine+?

Yes Kontrol mk2, currently the Only S-series controller worth getting is the MK2 for Maschine users for COMPLETE integration.
(stay away from Kontrol Mk3 because it has zero integration with Maschine other than generic MIDI as of now)
