Stutter Edit 2 MIDI Mode in Logic Pro X

I've been trying to configure the MIDI Mode in Stutter Edit 2 to affect the master track in Logic Pro X, but the instructions iZotope gives aren't working. I can get it to work in Auto mode and on individual instruments, but not the master? Does anybody know how to fix this?

Thanks. The second one helped the most. Just had to route everything to an Aux track.
