I'm trying to connect a different controller to my S3 through input line at the back of controller. I have given all permissions in system settings. When i go into audio settings in traktor, it's saying input channel not supported.

Do you mean this on the setup "Audio setup" page?
That is normal for your device and unrelated to the prolem. Only some older audio interfaces support it.
Play something into the audio input and share a screenshot of the "input routing" page while doing so.
