I installed the new NA, and had one update, Maschine, after that, Ableton 12 disabled all of my vst 3 plugins and moved them into common files. I have a custom folder for vst 3. Anyone else get this issue?

VST3 plugins need to be in very specific locations, you can’t move them anywhere like with VST2 plugins (they are more like AU plugins which have a fixed location)

Seconded. It's not an "issue". VST3s have to live in a default location. You can't just dump them anywhere.

according to ableton live 12, you can use a custom vst 3 folder, and I have been for all of my vst 3, for the last 3 yrs. This info is incorrect, as Live has an option to move vst 3 to a custom folder and scans that custom folder, theres even a tick that asks you to turn on vst 3 custom folder. Regardless, after updating NA , it did delete some of my vst 3 plugins and totally corrupted my Live project . I took 3 hrs to rectify this , I'm not sure what I did, maybe hit repair or refresh in NA. However , all of my NI plugins are in fact , placed in my vst 3 custom folder. 👍️

Yes Ableton does have that option but the manual states it is only meant to be used in the rare case that a VST3 installer installs to a different location than the default (something I have never experienced), it does not mean you can move VST3 plugins where you like manually, so if you do be prepared for problems like this.

    https://help.ableton.com/hc/en-us/articles/209071729-Using-VST-plug-ins-on-Windows#:~:text=VST3%20devices%2C%20in%20most%20cases,Files%5CCommon%20Files%5CVST3.&text=If%20possible%2C%20use%20the%20same,activating%20plug%2Dins%20in%20Live.

    3. Set Use VST3 Plug-In System Folders to "On" to activate VST3 plug-ins. In most cases, you can leave Use VST3 Plug-In Custom Folder turned off.

Note: In rare cases, the manufacturer's installer may define a path other than the default VST3 System Folder. If needed, you may then select and enable a VST3 Plug-In Custom Folder. Do not select the same location as either the VST3 System folder (C:\Program Files\Common Files\VST3), or your VST2 Plug-In Custom Folder.
