Recovering audio files & cues?

Long story short, I had a problem with trying to update my traktor dj 2 software and native access. Once i finally updated them, i realized i lost my files inside the traktor dj. What i mean is, when i go to load a song from my library or playlists, all of my music files inside the program says file not found. so me putting two and two together, realized, that means all my cues and loops are not there either. SO MY QUESTION IS, is it possible to recover the cues if i re-import my audio files from my downloads folder(Mac), or will i just have to "re-cue" my entire library again? :(

Also, separate question, is it possible to set samples, in traktor dj 2? I own a kontrol s2 turntable and would like to utilize the "samples" button next to the "hot cues" button.
